(Slightly Adjusted) Shameless Shipping Meme
There's nothing wrong with wanting to play out some cute, fluffy interaction. So break out the butterflies in the stomach, the hand holding, the love confessions, the NOTICE ME SENPAIS, and all the adorableness you can stomach - no matter if if fits your character perfectly or not. It's all about characters getting comfortable with each other while being total goobers and showing love.

Of course, that's only part of why she's been dragging Yu back to her house so often. After all, he's smart, gets good grades and hey wow, her parents run a sweet shop, wouldn't it be great to snack away on dango and uiro and green tea while they were studying? No need to be suspicious or to sniff out any ulterior motives or to expect that your friend plans on dropping a big fat love confession right in your lap.
But she can't just... throw it out there. The timing has to be right. The mood has to be right. Honoka's got... about forty percent of that in place given that they're alone in her room and studying at her table but the time doesn't seem quite right for "Hey, Yu-kun, how do you solve this problem and also I love you and I wanna kiss your dumb face". It's hard to get a romantic mood going over algebra.
It's getting late when Honoka finally gives a defeated groan and lets her forehead drop down onto her workbook, rolling her head side to side on top of the paper. ]
Ugh... no more... if I cram any more math in my head, I'm gonna pop...

It sure would be great of some of her energy and magnetism applied to her schoolwork, though.
They've been working steadily for a few hours, Yu patiently explaining concepts and working over problems with her. He didn't mind it too much; for him, these were concepts from a year before, but they were still fundamental mathematics and it was helpful to drill every so often.
He has absolutely no idea what she's got in store, because at unfortunate moments Yu can be completely oblivious. Given that they really have been studying, he thinks there's nothing more to this study session than just that: studying. Or, in Honoka's case, suffering.
When she finally gives up the ghost, Yu smiles and shuts his book over his pencil, in order to save his place. ]
You've done well. We can probably give it a rest for the evening if you'd like to take a break.
[ Haha, she's cute like that, rolling her head back and forth. He kind of wants to pat her head, but resists. ]

The evening? Man, is it seriously evening already? We did a billion problems but it sorta feels like we just sat down to get started.
[ It probably says a lot that even when she wants to drop dead so she doesn't have to do anymore math the time still manages to fly when she's with him. ]
Want some more dango? I can get some more tea, too! Oh uh-- you're not gonna get in trouble for being out too late, are you?

Still, she has definitely improved. She won't get a perfect score, but he's confident she'll do fine as long as she keeps her wits about her. ]
Yeah, it does. Time flies.
[ He says, not realizing he's echoing her thoughts. There's laughter in his eyes, too, though it goes unvoiced.
He'll shake his head at her question. She doesn't need to know that there's no one even home to scold him for returning late in the first place. ] I'm alright. Why don't I come with you?

She's about to take off to get their snacks together when he speaks up and manages to catch her before she heads off. Honoka grins at him and nods eagerly. ]
Sure, sure! Hey, how about instead of just dango and stuff we take a look at what's in the store? You can pick out anything you like while I make the tea. Mom won't mind!
[ Or hopefully she won't realize as long as Honoka's quick and replaces whatever it is she and Yu end up eating. It's not like she's ever been told they're not allowed to take stuff from the store... but she gets the feeling that her parents might close that little loophole if she starts leaving gaps in the storefront for all the customers to see. ]

[ Politely. He doesn't want to trouble her mother, who's always struck him as a nice woman.
He'll let her lead the way, slipping one of his hands into his pockets as they head into the store. ]

[ Better to ask forgiveness than permission and all. And it's not like Yu's going to be around to see her get donked with the tissue box again if and when she gets busted for it.
She leads him through to the storefront which is, thankfully, empty. The store's not officially closed yet but it's late enough that any customers will be a rarity and they only need someone to look into the front now and then. And hey, that's just what Honoka's doing! See, she's responsible. ]
Just grab whatever you like, and I'll get the tea going! Oh, oh! And if you wanna grab something for me too, go ahead! I trust you! Just don't pick anything with bean paste in, okay?

Off she goes into the kitchen then to get that tea made. You've been entrusted with snack selection, Yu. That's how you know she trusts you. ]
